We bought a house that had the same problem. We pulled up the carpet and padding to expose the subflooring. I bleached it and then put a good layer of baking soda down on it and had new padding and carpet put down. It has worked fine, but it can be costly. If you are only talking about closets, then it should be a lot cheaper! God Luck!

well if ther are carpets in there pull them up..
and soak the floor with vinegar… alot of it ..
the smell will be a little to deal with but its much better than the smell you are dealingw ith now…
and repeat a few times and should help a ton!
straight vinegar is the best solution for this..
this goes for cat and dog smells..
it will also help take the odor of paint fumes from the air as well.

Vinegar
Baking Soda
Steam Cleaner with detergent (for carpet)
Pine Sol (if hardwood)
Soak the area with a spray bottle filled with vinegar. You don’t even have to rub or anything, just soak and leave.
Next day, maybe sprinkle a layer of baking soda on it. Both of these are great odor absorbers.

If you are going to pull the carpet, buy a paint primer that is called kilzs, and if you paint the sub floor that will lock in all the stains and the smell, i did it in the house we bought and you cant smell a thing even on hot summer days. It might be a hassle at first but its well worth it

Many people forget to wash down the ENTIRE closet, ceiling, shelves, back, side walls and the inside of the door. The entire area has absorbed that strong ammonia urine odor, it really permeates the paint and/or wall paper. Just pretend the entire area is covered with urine, so scrub, wash and rinse well.
If the sub-flooring is cement, purchase acid specifically used for cement floors, and use on the entire floor area, leave overnight with the door open, and a fan by the door to extract smells. Make sure there’s adequate ventilation please! I would stain/paint floor to block any hint of odor left behind.
If it is carpeted, remove it along with the padding and discard, clean floor according to type.
If it is a wooden floor, use Murphy’s Wood Floor Cleaner and scrub with a brush. Rinse, and rinse until the mop water in clear. Leave the door open and ALLOW TO DRY PROPERLY (a week), a fan may help. Once properly dried stain or paint floor.
If it is linoleum, take off and discard and wash floor type as you normally would.
For good measure, once the smell is really gone place a large baking soda box in the closet and leave the door open.

The only thing that will work PERMANTLY is to seal the floors with either an odor blocking primer or polyurethane.
Poly for hardwood, and primer for carpeted or tiled.
If hardwood, they should be sanded, re-stained, and then sealed.
